Running Simulations

You can run a simulation for each combination of a biological model features group and a stimuli group. You can choose to run all perturbations to produce an aggregated heatmap compiling the final states of all the individual perturbations. The aggregate view is useful to compare the effect of perturbations (for example, controls or tests).


Before you begin: Configure the outcome markers, biological model features, and stimuli groups, see Configuring Experiments.

Viewing Results
  1. For an open pathway model, click in the toolbar.
    The Experiments panel opens with the Information tab active.
  2. Select the Perturbations tab.
    This displays a possible simulation for each combination of the defined biological model features and stimuli groups, and a possible simulation for the pathway model with no modifications.
  3. For the simulation to run, click .

    Tip: Click for Run all perturbations to start simulations for all parameter combinations at once.

    The Results tab opens, initially reporting that the simulation is in progress and then displaying a heat map of results.

When the results heat maps displays, you can manipulate its display to investigate the results.
