Creating New Models

You can create a new pathway model from scratch. As soon as you open a new model it is automatically saved.


Before you begin: Plan your model, ensure that you understand the entities and interactions involved and their basic properties.

  1. From either the Home Page left panel or the Actions, click Create new content.
    An empty Map Area opens.
  2. Click to activate editing of the empty pathway model.
  3. Click anywhere in the Map Area to place your first entity.
  4. On the Create Entity panel, define the new entity.
    1. Click the default entity type icon and select the type of entity to create.
    2. Click for the Preferred Name cell and enter a title for the new entity.

    3. Select the Initial State.

      • Inactive
      • Active

    4. Select the Behavior Type.
    5. Click for the formula.

      For more information, see Configuring Formulas.

    6. Add annotations as required.
  5. Click Create to add the new entity to the pathway mode.
  6. Create another new entity that interacts with this one.
  7. Select either entity and click , drag the orange dotted connector to the other entity.

  8. On the Create Interaction panel, define the new interaction.
    1. Select the contributor you need.

      • (activator)
      • (inhibitor)

    2. Select the Interaction Effect type you need.

      • (activation)
      • (inhibition)

    3. Add annotations as required.
    4. Optional: Click to open the Interaction Information panel.
  9. Click Create.
    This adds the new interaction, connecting the interactions in the pathway model.
  10. Continue adding more entities and interactions to describe the biological system of interest.
