Creating Entities and Interactions

You can create entities and interactions to extend an open pathway model.

This task shows you how to:

Before you begin: Open an existing pathway model, review the component entities and interactions, and identify where you require new entities and interactions.

Create a New Entity

  1. Click in the Map Area.
    This activates editing of the pathway model.
  2. Click in the Map Area in the location to place your new entity.
  3. On the Create Entity panel, define the new entity.
    1. Click the default entity type icon and select the type of entity to create.
    2. Click for the Preferred Name cell and enter a title for the new entity.

    3. Select the Initial State.

      • Inactive
      • Active

    4. Select the Behavior Type.
    5. Click for the formula.

      For more information, see Configuring Formulas.

    6. Add annotations as required.
  4. Click Create.
    The pathway model updates with the new entity added. You can delete entities that you do not need, see Deleting Entities.

Create a New Interaction

  1. Select one of the entities to connect with a new interaction.
  2. Click and drag the orange dotted connector to another entity or an interaction point.

  3. On the Create Interaction panel, define the new interaction.
    1. Select the contributor you need.

      • (activator)
      • (inhibitor)

    2. Select the Interaction Effect type you need.

      • (activation)
      • (inhibition)

    3. Add annotations as required.
    4. Optional: Click to open the Interaction Information panel.
  4. Click Create.
    The pathway model updates with the new interaction connecting the entities in the pathway model. The interaction's title indicates the entities involved, you cannot edit this. You can delete interactions that you do not need, see Deleting Interactions.
